Full changes in the readme, but the highlights are :
- Story reworked for Lilina to be a secondary lord, and she joins from the start of chapter 1.

Roy and Lilina have updated map sprites.

Both promote with a Emblem (a new universal promotion item).

Roy starts with access to swords and lances, and gains bows upon promoting.

Lilina starts with access to anima and staffs, and gains access to axes upon promotion.

New classes! Cavaliers now promote to great knights, a new class called
crusader promotes to paladin, and thieves now promote to Rogues. -
Ambush reinforcements removed! Repeated reinforcements removed and first wave buffed (later chapters have promoted and buffed reinforcements.

Reworked animations including unique animations for Lilina, and unique Great Lord Roy animations.

All units can attack - Clerics, Priest, and Bard get light magic, Troubadour get anima magic, and Dancers get swords (with animations).

Complete rework of items including bows have 1-2 range (to account for this they are no longer effective vs flying except for the short bow), siege tomes have 2-3 range, and more accuracy all around.

Optional casual mode selectable at the start of chapter 1, and hard mode is available from the start.

HP bars when below max HP, and warnings for high crit and effectiveness (Like fates). Thanks and credit to circles and Vesly.

Recolor to still look like FE6, but not burn your eyes in the dark.

Gaiden maps have no turn limit to unlock, and more tedious maps reworked.
As far difficulty goes, it is a more natural difficulty curve. The early game is a bit easier due to higher bases, but the late game is harder than vanilla due to more promoted enemy units, h igher enemy growths, and better enemy weapons in the mid to late game.
I should mention this was balanced around hard mode with fixed growths.
